Hi, I took a beginner spanish course in freshman year and am taking a intermediate spanish course this year in my sophomore year. Initially I was going to take Spanish 2 next year but I've decided I may want to drop it and take a second science class because of my interest in science. Would it look bad if next year I skipped Spanish and just took it senior year? In case you are wondering I would be taking Honors Physics as a second class alongside AP Chem. The reason for taking honors physics would be to better prepare me for AP Physics the following year.

Skipping Spanish 2 would be a very bad idea. Colleges want you to learn your language all at once, without skipping years. You'll likely forget most of it if you skip a year and be behind when you start again. Also, since you're so concentrated on doing well in science, you probably want to go to a nice school, MIT or something, right? These schools want you to have 3 years of foreign language.
What you could do, and this is what a lot of the best students do at my school, is take Spanish 2 at a local college. You could continue this and also take Spanish 3 at a local college, so that you could have a much needed free period (AP Physics is *hard*) or just take some other class that interests you. If you're really set on taking Honors physics, this would be the best thing for you.
